Pitt was unable to pick up his best Supporting Actor prize, so Margot Robbie read out a speech he'd sent over.
The Hollywood hunk made a jibe about Brexit before adding that he's going to name his statuette Harry because he's "really excited about bringing it back to the States".
William and Kate were in the audience and they were pictured smiling at laughing at the brutal gag.
Body language expert Judi James has now decoded their reactions and revealed William was trying to hide his pain over his brother relocation to Canada with wife Meghan Markle.
She explains: "William and Kate’s smiles at Brad’s joke about Harry deserved their own BAFTA Best acting gong.
"The royals clearly wanted to come across as good sports but William’s facial expression in particular told us that it was way too soon for him to find anything funny about this brother’s relocation to Canada.
"On a night littered with all those usual grim camera close-ups of the faces of stars struggling to fake smiles as they hear someone else’s name come out of the winner’s envelop...
"It was sad to see William and Kate placed in a similar predicament as the cameras turned to them to film their rather awkward reactions to this joke.
"William performed a wan smile that was really a grimace as Margot read Brad’s speech.
"His mouth stretched and widened at the sides into what’s called a Wallace and Gromit smile and as his teeth were bared it was obvious they were clenched shut.
"His face pulled into a brief wince of what looked like pain and as he tilted his head to the right he performed four quick blinks, overall showing some degrees of sadness behind the attempt at a polite smile."
Judi goes on to explain that Kate was also hiding her real reaction to Pitt's joke.
She adds: "Kate eye-checked her husband carefully as she opened her mouth to smile...
"But she looked away quickly and her 'smile' died quite quickly as she started clapping, suggesting it was far from an expression of genuine pleasure."
Harry and Meghan have now recamped to Canada after declaring they would be stepping down as senior royals.
As well as giving up their HRH titles, they also promised to pay back all the money they used to renovate their Frogmore Cottage home - which will now sit empty for most of the year while they are in Canada.
