No one was hurt during the incident, police say.
A spokesman for GMP said: "We were called at 9.10am to reports that a man made threats to the Woodsite Medical Centre in Middleton.
"These threats were made over the phone."
Parents of pupils at Bowlee were sent a text message informing them of the situation.
It is understood that schools were told the man could have had a knife.
One relative who contacted Bowlee said: "I spoke to the headteacher and they said they'd received a call from St Mary's saying a man was running around Lakeland Court with a knife and as a precaution St Mary's had been shut.
"They said Bowlee had done the same and that the kids were safe, and working inside unaware of what was happening."
A member of staff at Bowlee Community Primary confirmed that the school had followed lockdown procedure as a precaution.
They said the shutters have since been lifted.
The Manchester Evening News has contacted St Mary's RC Primary School for a response.
