Headteachers have been threatened with legal action over their “perceived involvement” in the vaccination programme.
A minute of a Scottish Government group added that a “high-level” response to the letters was being provided.
Anti-vaxxers have been criticised for mounting protests outside schools, with Health Secretary Sajid Javid describing them as “idiots”.
The NHS in Scotland offers a covid jab to 12-17 year olds and it appears the opposition to the vaccine has escalated.
According to a write up of a Scottish Government education recovery group meeting in late September, heads have been directly targeted.
Under the banner of “vaccination harassment”, the minute explained:
“It was reported that some headteachers had started to receive unpleasant letters threatening them with legal action in relation to the perceived involvement of schools in vaccinations.

“Local authorities were working to provide a high-level response to these letters, and it was suggested that this message should be reinforced with government level communications explaining the extent of the role of schools in the programme.
It added that the relevant Cabinet Secretary, council umbrella group CoSLA and the Scottish Government would work together to resolve the issue.
A senior education source told the Record schools had played a minimal role in this area, with children and young people receiving their jabs in community settings.
