Gregor Townsend's side took an early lead through Finn Russell in Yokohama, but the Brave Blossoms hit back with Kenki Fukuoka producing two pieces of brilliance to put the hosts in control.
The result sees Japan finish top of Pool A. They will face Pool B runners-up South Africa - whom they so famously beat in Brighton in 2015 - in the quarter-finals in Tokyo next Sunday.
Ireland end the group campaign in second spot and will now face the formidable All Blacks, while England face Australia and Wales meet France in the other quarter-finals.
