Substitutes Conor Washington and Josh Magennis came off the bench to score the goals.
Washington fired home in the 77th minute via a deflection from Magennis who tried to claim the goal.
There was no doubting the second three minutes later, Magennis deftly flicking Jordan Jones' low cross into the net.
The second half goals came after Estonia captain Konstantin Vassiljev had opened the scoring for the hosts in the 25th minute.
The same player also rattled the crossbar in the seond half.
It was a huge win for Michael O'Neill's side who have made it nine points from nine in their Euro 2020 qualifying Group C.
