A naked man found hiding in a wardrobe has been shot in the leg after allegedly breaking into a home in the dead of night.

The occupants of the Stake Hill home about 60km south of Perth were woken about 3.20am on Sunday when the 27-year-old, who was not known to them, broke into their rural Mandurah property.

Police say a man in his 50s, who lives at the house, armed himself with a rifle and started checking the residence for the source of the disturbance.

The younger man was found unclothed and hiding in a bedroom wardrobe.

"During the confrontation, the firearm was discharged," West Australian police said on Monday.

The alleged intruder fled from the home and the incident was reported to police.

Dog squad officers located him a short distance away with a gunshot wound to his leg.

He was taken to Royal Perth Hospital for treatment.

The home's occupants were not injured during the incident.

The injured man was charged with aggravated home burglary and commit offence and indecent dealing of a child under 13 years.

He is scheduled to appear in Perth Magistrate's Court on Monday.
