Kante had been recovering from a calf injury when he suffered the setback and is another worry for Maurizio Sarri ahead of Wednesday night's clash, report the Mirror.
Chelsea's doctors are checking on his injury but it's likely he will be ruled out of the game.
He'll join Antonio Rudiger, Callum Hudson-Odoi and Ruben Loftus-Cheek on the treatment table for the final.
It leaves Chelsea short in midfield with Jorginho, Ross Barley and Matteo Kovacic their only fit senior players in that position.
Chelsea head to Baku on Monday with Arsenal already flying out on Saturday.
