A 59-year-old will face court charged with the murder of a man who went missing in regional Victoria 16 years ago.

Christopher Jarvis was last seen leaving his family home at Wangoom, near Warrnambool, about 6am on June 13, 2006.

When the 38-year-old did not arrive at work, staff contacted Mr Jarvis' partner about 7.30am.

His car was found on fire at Warrnambool's Thunder Point coastal lookout about half an hour later.

The investigation was originally handled by local police as a missing person and initial inquiries suggested his disappearance was not suspicious.

However, the investigation was renewed following new information from the public to the Missing Persons Squad.

Detectives on Tuesday arrested a 59-year-old Warrnambool man and 70-year-old Wangoom man.

The younger man has since been charged with murder and is due to face Warrnambool Magistrates Court on Wednesday.

The 70-year-old remains in custody.
