Some trains were cancelled on the Southport and Hunts Cross lines from December 27 until further notice.
Chester and Ellesmere Port lines have also been affected.
The Meseryrail website states: "Unfortunately, due to the impact of COVID-19 and other sickness affecting staff availability, some trains will be cancelled on the Southport, Hunts Cross, Chester and Ellesmere Port lines from 27 December until further notice.
"We do try to avoid reducing services whenever possible and apologise for any inconvenience this causes.
"By giving prior notice of cancellations (just 3% of our overall daily services) we hope that it provides passengers with time to make changes to their train journey plans if needed and it reduces the risk of last-minute cancellations and delays."
It is not yet known when the services will resume to normal.
On the Northern Line, several trains from Southport to Hunts Cross and Hunts Cross to Southport have been cancelled for today (January 3).
