A teacher accused of child sex offences at a Melbourne prestigious boys' school has vowed to clear his name, with his lawyer telling a magistrate that he intends to plead not guilty.

Michael Junkovic, 41, today appeared in the Melbourne Magistrates' Court where he is facing two charges of sexual touching, which allegedly happened while he was a teacher at St Kevin's College in Toorak in 2017.

Court documents reveal the alleged victim in both charges, a former student, was 16 years old.

It comes after the principal of the school, Deborah Barker, wrote to parents and carers on Wednesday to reveal that the former staff member had been charged.

Ms Barker said the college had first become aware of "a matter concerning Mr Junkovic" in February last year, and had immediately informed police.

She said the school had also informed Carey Baptist Grammar School, which was Mr Junkovic's most recent employer. 

But today his defence lawyer, Tim Schocker, told the court that his client rejected the allegations. 

"It's a matter where my client will be pleading not guilty," Mr Schocker said.

"It is a straight factual dispute — my client denies have committing the conduct alleged."

Mr Junkovic, who today appeared by videolink wearing a suit and tie, will face a two-day hearing in September.
