A former elite Melbourne private school teacher accused of child sexual abuse has had all charges against him dismissed.

Former St Kevin's College religious education teacher and basketball coach Michael Junkovic had been charged with two counts of intentionally sexually touching a child under the age of 16 and under his supervision at Toorak in 2017.

The complainant, who cannot be named, said Mr Junkovic had struck him on the buttocks with rolled up paper, massaged his shoulders in a sexualised way, and called him a "bisexual bastard".

However, both charges against the 42-year-old were dismissed on Thursday at Melbourne Magistrates Court.

Magistrate Kieran Gilligan said none of the accusations could be proved and later agreed to Mr Junkovic's lawyer Tim Schocker's submission that the police should pay his client's costs.

Mr Schocker last year told the court Mr Junkovic denied committing alleged the conduct and would plead not guilty.

St Kevin's College was contacted but did not wish to comment.
