Joachim Low's side surprisingly found themselves 2-0 down after 26 minutes with Mario Gavranovic and Remo Freuler both getting on the scoresheet.
However, Werner halved the deficit just before the half-hour mark with his third goal for club and country this season.
Picking up the ball before driving at the Swiss defence and with his weaker left-foot, the striker's effort deceived Yann Sommer and trickled over the line to hand the Germans a lifeline in their UEFA Nations League clash.
What will please Chelsea fans about Werner's goal is that Kai Havertz can claim the assist as it was him who played the final pass.
