Mikel Arteta’s team led for the majority of the match after Pierre-Emerick Aubameyang scored in the 12th minute.
However, the Reds forced the game to be decided via penalties with an equaliser from Takumi Minamino in the 73rd minute of the game.
Arsenal scored every one of their penalties, with Aubameyang sealing the victory with the fifth and final spot kick.
Among the penalty takers was academy graduate Ainsley Maitland-Niles, who was awarded the man of the match after an impressive 90 minutes.
The 23-year-old has been heavily linked with a move away from the Emirates Stadium with Wolverhampton Wanderers said to be interested in taking him to Molineux.
Sky Sports report that Wolves have had an opening bid of £15 million rejected for the full-back.
Following his performance, Arsenal fans have taken to social media to send their thoughts on a potential transfer.
Maitland-Niles found his game time hard to come by under Arteta in the second half of the season, mainly having to settle with playing a bit-part role from the bench.
Arsenal are said to be looking for a fee of at least £20 million for the player.
The full-back has three-years remaining on his contract at the Emirates Stadium.
